Go back in history (if you actually kept all those archive files gnucash 
leaves lying around).  Make a copy of an old gnucash file (just in case 
you mess with it), ask to reconcile, and compare to what was on your 
bank statement back then.  You will find a discrepancy, or not, telling 
you whether it was before or after the problem arose.  That way you'll 
be able to narrow it down.

Then, when you've narrowed it down to something you did between one old 
gnucash file and the next, diff them to see what changed.  (They say 
diff isn't supposed to work, because gnucash is free to rearrange the 
order of everything in the file, but it often does, anyway.)  You may 
bave to gunzip the gnucash file to turn it from compressed gibberish 
into actual XML text before you diff it, though.
