The .gnucash directory just contains your settings and stuff.  The data
file also needs to be copied.  There is only one data file, but there
will be backup copies and transaction logs, which you don't need to
copy.

You *probably* don't want to make the copy while gnucash is running,
unless you are sure you saved the data.
