Proper Way To Enter A Transaction

Did you post the invoice?

When you are using the invoicing feature, the invoices aren't posted to
your accounts until you hit the "post invoice" button.  At which point, a
dialog will pop up asking for the posting date, due date, and other
information.  When posted, the income and A/R accounts are updated.

Your scenario is exactly what I would expect if the invoice was not posted.

You can search for the invoice using the "find invoice" function.  Each
invoice matching the search query will have a line listing the invoice ID,
the customer, the date the invoice was opened, the date the invoice was
posted, and the date the invoice was due (as well as other stuff).  An
invoice which was never posted will have no date for posted or due.

You can post an invoice at any time.  You can even give it a posting date
that antecedes the payment already entered, so if you did the work on the
15th, and got paid today on the 22nd, and realized you never posted the
invoice, you can still post it as of the 15th.
