Automatic checking of entrys in reconciliation does not work properly

Have you considered updating to a more recent version?  The new 2.6.4-1
windows version will be available shortly, and the 2.6.3 version currently
available on the http://www.gnucash.org/ website is fine.  I have not
observed the problem you describe in recent versions.
