The thumb drive icon on your desktop isn't a symlink in your Desktop folder, it's displayed there by Finder; you can turn it off in Finder's preferences. The actual mount points for all additional drives (additional to your Macintosh HD partition, that is) is in Volumes. Click on the '/' in the sidebar of the file picker, double-click on Volumes from the resulting list, and you should see your thumb drive.

If you're using the Gnucash.app downloaded from our website, the gnucash state files are in $HOME/Library/Application Support/Gnucash (The first screenshot); if not, they're in $HOME/.gnucash, which you must use the Go>Go to Folder... menu item to access. (The third screenshot)

I don't know offhand if filter settings are stored in preferences, but if they are those are stored in $HOME/Library/Preferences/org.gnucash.Gnucash.plist. (Second screenshot)

In both cases $HOME is an environment variable that points to your home folder, the one in Finder's sidebar with your username. Another way of spelling it to Finder is '~', illustrated in the third screenshot which shows the input sheet after picking Go>Go to Folder... from the Finder menu.
