Should we uncomment AC_CONFIG_MACRO_DIR(macros) in configure.ac now?

Gtk-OSX doesn't use the built-in autoconf, it builds one itself. The current version used is 2.65. MacPorts and Fink both have versions later than 2.6 available, so making 2.59 a minimum for new builds of Gnucash shouldn't be a problem.
