You need to synchronize with the upstream repositories.
This doesn't happen automatically.

The commands for this are

# In a git shell:
$ cd /c/gcdev/gnucash-on-windows.git
$ git pull
$ cd /c/gcdev/gnucash.git
$ git pull

The first two will synchronize the gnucash-on_windows repository, the second 
one will do the same for the gnucash repository.

The git checkout command you used higher up will only switch between branches 
in your local repositories. It will not check whether the upstream 
repositories have newer commits.

Note that the pull commands can fail if you have uncommitted changes. From the 
output you sent above it looks like this is the case with install-impl.sh.

Ninja will only be installed if you request it in the configuration. To do so 
you'll need to add two lines in the custom.sh file that got generated when you 
bootstrapped the gnucash development environment:

WITH_CMAKE=yes
WITH_NINJA=yes
