The big difference is a git clone can generate de required file because the needed info is in the clone metadata. The zip file is automatically generated by github. We don't control this and unfortunately it doesn't contain the info the build needs. For that reason each release is accompanied with a release tarball, generated by the gnucash developers themselves and that does have the missing file. You can find links to the tarball in the release announcements.
