You can't :(

I've been using Qmate for years, and though I love it, it's 
completely dependant upon Windows.

Qmate has a Windows conduit for the Pilot sync'ing software under 
Windows written in the form of a Windows DLL.  AFAIK, there's no easy
way to reverse engineer this code to get it to run under Linux.

Your best bet would probably be to get a copy of Win4Lin which should 
allow you access to the serial ports on your system and sync under 
Win4Lin.  This would allow you to sync you pilot, get the resultant 
.qif file, and then import all into GnuCash without the need for 
rebooting between the 2 OSs.

WINE may or may not work, I don't know.
