My paycheck stub shows just one entry for the 401k so in my checking
register I create a split transaction for the salary and taxes with
the 401k going to an account (of type Asset and commodity USD) called
  Assets:Investments:Retirement:Acme 401k.

I created a separate sub-account for each mutual fund (of type Mutual
Fund and commodity matching the stock ticker for the fund). For
  example, I might have Assets:Investments:Retirement:Acme 401k:Mutual
  Fund A.

When the 401k statement arrives, I transfer the appropriate amount
from the parent account to the child funds. At the end, the balance in
the parent fund should be 0.

The accounts for the funds show the share balance while the parent
fund (in the main window) shows the dollar balance for the entire
  plan. Works well.
