Indeed, this is exactly what the current invoice subsystem does.

It can keep track of VAT (or any other tax) in the invoice and billing
system.  It cannot calculate returns, however -- it just keeps track
of total VAT collected/paid.  Take a look at the Business -> Tax
Tables features to set it up.
