There is no way to manually set a transaction to 'reconciled'. Once
you manually UN-reconcile a transaction your balances _WILL_ be wrong.
This is not a bug, it is "user error" (gnucash expects that you know
what you are doing).
The easiest way to go forward is just use the correct ending balance
for this month, ignore the starting balance completely, and in the
dialog click off all the "old" transactions that should have been
reconciled but are no longer because you messed with them. So long
as you wind up with a correct ending balance at the end of the reconcile
period all should be happy.
