Well, you have a few options:

1) You can just not worry about it.   Unless you have thousands
   and thousands of transactions, it's unlikely that this will
   really slow you down.

2) You could use the new-in-1.9/2.0 book closing code.   While this
   hasn't been fully tested, it's supposed to allow you to split your
   data file into multiple files, effectively archiving your old data.

3) You can use Jon Kamen's script, which he sent to either here or
   gnucash-devel.  Check the archives.

4) You can hand edit the XML file and remove the transactions, and
   then add in the appropriate balances to make everything work out.
