I use Gnucash with my brokerage accounts quite fine. What I need to do is fix 
up the stock sale correctly after it downloads the relevant information. For 
example, if I buy 100 shares of AMZN at $20, I get an entry for AMZN with the 
amount $2000 and if I match it with my AMZN stock account, it shows up as 
there being 2000 shares of AMZN at $1. I fix it up by going into the AMZN 
account and changing the number of shares and stock price, and everything 
works and looks fine.

It's not seamless, but it works.
