The gnucash boxes above the taskbar directly relate to the blank boxes on the screen which relate to menus and sub menus that have at some point been displayed. You can get them to disappear by displaying the menu or sub menu that left the blank box in the first place.

If you double-click one of the gnucash boxes above the taskbar, all the blank boxes will appear.

I have experienced the same blank boxes issue just using Gnucash in a
typical fashion. I use the v2.2.3 Windows version.  I have to terminate
Gnucash and start it again to be able to make it usable. I try to not
iconify it anymore.
