There shouldn't be. I can use aqbanking 3.99.9rc3 with a recent  
gnucash trunk. I think the code to allow either aqbanking 3 or 4 was  
included in gnucash2.2.9.

If you still have the old version of aqbanking around, that might be  
interfering. In older versions of aqbanking, at least, I had to be  
very careful about not having a second (different version) copy of  
aqbanking around when testing newer versions.
