Maybe Gnucash can't find the libdbi drivers? Doesn't it check for which drivers it can find and only offer the options in save as that it can find drivers for?
I'm not sure what needs to be done to install the ibdbi drivers though.

Assuming that after configure you did make clean and make then I have
run out of ideas, sorry.
