Keep them separate from your personal books. You need an account in each for
the money which is loaned between the business and yourself, eg when you buy
something for the business on a credit card.
You can have both open at once (with a wide screen, one set on the left and
one on the right) with gnucash /home/Don/accounts/Don and
gnucash /home/Don/accounts/Quixote.
Your idea to run both the old system and the new in parallel for a few weeks
is excellent, as you may decide to redo your Gnucash system after a week or
so.
