I'm afraid I don't know what happened and I don't fully understand your 
description either. I don't use Ubuntu myself and haven't experienced 
something similar to what you describe on Fedora.

As far as I understand the code, GnuCash will never automatically open a 
backup file. So it is more likely that at some point you inadvertently 
selected the backup file yourself. Either by double clicking it in your file 
manager or by selecting it from the File->Open dialog window.
