GNUCash reconciled flag getting reset?

Ah, but are you modifying reconciled transactions? That would cause
them to get unreconciled.
Most likely what happened was that you modified a reconciled
transaction; the system popped up a dialog asking if you're sure you
want to do that, and you clicked 'yes' while also clicking the 'dont ask
me again'.
You can use Actions -> Reset Warnings to reset this flag.

Your other option is to just re-reconcile the transaction(s) during your
next reconcile phase. Assuming the transaction is still there just
ignore the starting balance and enter the correct ending balance and
re-select the transaction.
