How to sort/track projects as well as categories/accounts

Have you heard of Fund Accounting?

I was introduced to it last year, and have been working this year to
update a non-profit's books to a fund-based system.  GnuCash does not
implement fund accounting.  It sounds perfectly suited for your
described needs.
