It's not really related to the new preferences system. On 2.4 the reconcile dialog was using gui 
elements that are no longer available in more recent gtk versions, so we had to rewrite the 
dialog.

Clearly the replacement gui elements have a different default behaviour.

There is a bug report for this by now:
https://bugzilla.gnome.org/show_bug.cgi?id=721472
and I have added my proposals for a fix in there. Please add any further suggestions or 
comments to this bug report.
