It shouldn’t make any difference what currency you’re using, as long as it’s decimal.

When you talk about 0.99pence you are presumably not talking about 99% of a penny, but 99% of a pound, i.e. £0.99.

Have you been entering the word “pence” after the 0.99 in your transactions?
