Recording customer credit card payments using Flint

I have just started using Flint to process credit card transactions for MC and VISA.

The invoice is generated from Gnucash and the customer is making a $50 down payment. Flint will deduct their fee of $1.48 and deposit the balance of $48.52 into my account.

What is the proper way to process the transaction when I apply the $50 payment towards the invoice?
