Yeah, set the environment variable GNC_DOT_DIR to point wherever you want. If you’re using Windows, set it in C:\Program Files (x86)\gnucash\etc\gnucash\environment. On MacOS X, it’s set in Gnucash.app/Contents/MacOS/Gnucash. Everywhere else just set it in your shell or desktop environment.
