The details will differ depending on which release of GnuCash you are using and whether you have selected the "Use trading accounts" option. You are looking in the correct area.
If any of your suspect transactions has a mix of accounts denominated in different currencies that may be your culprit.
I personally only use one currency so I cannot speak from experience except for buying and selling stock. If a closing stock transaction doesn't leave a correct currency value in the share account, this will throw the trial balance off.
