Unreconcile Bank Transactions

I have just found that by clicking the 'y' in the 'Reconciled' column, you do
indeed get an option to unreconcile the account, but it comes with a warning
that future reconciliation may be difficult.  I don't really know how to
interpret that message.  Will it turn out to be a minor inconvenience or
will I completely break my accounts if I go ahead?

Any help or advice would be greatly appreciated.
