Absolutely there is a way to ensure data integrity!
Backup your data, and use versioning, and furthermore, it's good practice to keep at least 3 copies of your data, with one of the copies being subject to none of the same risk factors as the other copies. Also verify your backups.
Now that you have good backups, if something goes awry, your original files are preserved. If something does "mess up your files," simply restore from a backup.
If you don't already have a sound backup strategy, search "3-2-1 backup strategy" for a starting point.
