I totally agree with Linas here -- could you please send some example numbers 
(what's the account setup, what should be displayed, what is displayed etc.)

However, there used to be a bug in the balance report if you changed the 
default account selection. I fixed it (eventually, since it was also my fault 
:) this Monday. Perhaps you should try whether your bug still appears with 
the current CVS version (which will finally be GnuCash 1.6.2).
