Reconcile shows balance -0.00!

That's a known error with any GnuCash in the 1.4.x series. Upgrading to 1.6.x 
(whichever is available for your distribution) will fix that. 

It happens because the numbers are represented as floating point numbers, 
which only have limited precision, and after a number of operations you might 
end up with $-0.0001 instead of $0.00.
