Without more information it will be hard to help you.
Most likely you have some transactions which were not entered as intended.

Did you notice that this descrepancy started after a certain group of transactions was
entered, but was not there previously?
 
What version of gnucash are you using?

What is the structure of your account tree?

If you have several subaccounts of expenses, do the register totals agree
with the account summary for each? Do you only enter transactions in the
lowest level subacounts or do you have transactions in several different
levels? 

If you are looking at a report, make sure that you have the criteria set
correctly so that you really have the same set of transactions as is shown
in the register.
