Make your (too high) salary a split transaction:

  Bank account                         +100
  Salary (income)                                 +80
  Salary:Overdue (income)                         +20

Now, when you reimburse your employer, add a transaction:

  Bank account                                    +20
  Salary:Overdue (income)              +20

This way, you get the following balances:
  - bank account: 80
  - salary: 80
  - salary:overdue: 0

as well as two banking transactions, reflecting the reality.
