Yes, doing it month-by-month is the normal way to do it.

*If* your beginning balance is the same between GC and your bank
statement, then after reconciliation, you should have a difference
which is zero, so no, this is not normal.

If you are like me and *were* doing this late at night, make sure you
didn't accidentally uncheck a mortgage payment---no, I would never do
that :-). Or maybe you had two mortgage payments fall in the period?
You say it appears on both, so I'm *guessing* you did look for this,
but I've never seen GC mess up a reconciliation for me---I have had it
crash after I reconciled 5 accounts and before I remembered to save
:-(.
