Hi Wouter - 

This sounds very familiar - probably you do have a SX, and the account it is 
trying to create a transaction in has been removed.

run gnucash --nofile  (from a console!)

then go Edit -> Preferences -> scheduled Transactions, 
turn off the "Run on GC start" option

then load your troublesome file and investigate the SX situation!
