Have you tried starting it up with *nothing* else showing on the desktop?
It has a habit of displaying subordinate windows which (a) don't show up
on the taskbar and (b) hide behind other windows given half a chance.
I've been caught that way several times. It's possible to get it waiting
for a response on a window you can't see, before displaying its main
window (the one that shows on the taskbar) - I just did this with mine,
by renaming my accounts file so it wasn't found, and clicking on another
app while GnuCash was starting up.
