When I start up now, all the system stuff goes through quickly, but then it takes all sorts of time to read the file. I do not have any reports opening on start up, and I have tried Check and Repair All, with no change.

Try loading the backup data files one at a time, moving forward in time
until you hit the file which loads slowly. Then compare that file and
the one immediately before it. Use diff on the raw XML if necessary.
