A very late follow-up (I have been overwhelmed by my day job):

The Filter By menu allows to filter on two criteria:
1. On Date (which has the "Show All" preference you referred to)
2. On Status which allows to hide transactions that are marked as for example cleared or 
reconciled.

If you have cleared or reconciled transactions in the account that is missing transactions 
and either of these status buttons is unset that may result in them being hidden as well.

That's one last thing you could check.
