Reconciliation window can't do basic math?!

Hmm. I just tried setting up a simple parent-child account structure, and reconcile appeared to do the “right thing”, checking both splits in the transaction and correctly balancing. Both splits showed up in the reconcile window, one on each side. That’s not the case in your screenshot. Perhaps you’ve got a more complicated setup. Can you sketch out the hierarchy and a couple of the transactions that are causing the problem?
