Your data file gets saved when you click Save. 

If you aren’t seeing your gnucash file in Finder, there are a few possibilities: 
1) the file is not where you think it is. Try File->Save As to see where Gnucash is putting the file
2) you are using an SQL back end, and the data is stored inside some SQL database
3) something else I don’t know

The fact that you’re seeing more files in the Gnucash file list is either a function of item 1 above, or you’ve deleted files and Gnucash retains the memory of them even though you deleted them. That’s normal.
