It isn't seamless, but I use Kimai to track time and generate invoices,
then manually enter the invoices into GnuCash.  Kimai contains my
various customers/projects and their rates, etc.  Works well enough for
me but I can imagine a heavier load being more of a pain (mine is pretty
small).
