You could use GnuCash2QIF to convert one of the files to QIF and then
use the QIF importer to load it in...  But if there are lots of
duplicate transactions you will have to spend a lot of time marking them
as such.

Another options, if the two files are derived from one source (i.e. you
started working in a backup file) is to just replay the Log Files since
the split.  However this will only work if you do NOT have any business
objects and did not add any new accounts (i.e., it will *only* replay
transaction input).  I really do NOT recommend this option except is
extremely limited cases.
