No, if you installed gnucash from the Mint repostority, those files will
already be in /usr/share/gnucash/scm/gnucash/report/.
What you need to do is copy the contents of C:\user\<username>\gnucash (or
C:\user\<username>\.gnucash\) to the directory named .gnucash under your home
directory. If you are using the pointy-clicky file manager, you need to make
hidden files visible (there will be lots of them!). This should be controlled
by a checkbox under the View menu.

You need to copy the contents of that directory to a folder named .aqbanking
under your Linux home directory.
