A bit more clarity -
Red colored in default color scheme means that with those transactions the importer will do absolutely nothing with them if your proceed to next step in the process. To be clear, it does not mean that they are already in the system. If they are already in the system then they would appear green for default color scheme and the reconcile box (one under the 'C' heading) would be checked.
There are four different "roads" at this point and you need to decide which road importer should take (for each transaction):
- Ignore them by not checking any of the boxes (as it currently shows)
- Add them as new one by checking the box under 'A' and specify what the contra leg should be (it will propose what it should be but if it is incorrect than double click on the transaction to get the account list to pick correctly one)
- Update existing one's data to that of importing one and clear (reconcile) it if it finds a matching one (or you will be asked to help it match with existing one from list of candidates ones) by checking the box under 'U + C'
- Clear (reconcile) but don’t modify the perfectly matched one by checking the box under 'C'
Note that OFX/QFX importer updates the internal transaction metadata so that it can flag if it encounters same transaction again. This is a hit or miss depending on whether financial institution sets that metadata same or changes it every time you download for import.

That is for you to decide. The importer is saying "Hey these look like something already in the system. I'm defaulting to not import. If you want them then change one of the flags."
Generally I've found that I want them. On occasions I've already entered the transaction (like a CC payment) and don't want them.
