I think this is just a "warning", acutally, and not the root cause of the
problem.
(I note that you probably don't want to be the root user while using any
application-level software, but you might have a good reason; I also note
that the recognized file-name suffixes for gnucash are '.gnc', '.gnucash' and
'.xac'; '.gch' will work fine, GnuCash doesn't care, but other apps might.)

Is there anything interesting in /tmp/gnucash.trace?
Are you using scheduled transactions in either file?
