I wonder if you aren't having two separate problems here. 

With regard to the warning, I too have encountered this problem, and sent in a report of the problem a couple of weeks ago. I have found that the error does not occur the first time you run the report after starting Gnucash, but that it occurs every time after that. Restarting Gnucash makes the problem disappear again; re-running the report re-triggers the warnings.

As for the zero dollar amounts, I imagine two (or possibly three) possibilities (in order of probability):

1) Are the report options set to the current financial period, or the previous one? The current year is not likely to have much data in it yet...

2) Do you have zeroing transactions entered for your accounts (as by running Tools->Close books)?

3) Are you certain that you have set the tax options correctly? That you mention checking the Taxable box in account settings suggests to me an earlier version of Gnucash (since on my 2.2.8 installation that checkbox is always greyed out); you should use the Tax Options dialog that you mention to make these settings. Are the accounts assigned to specific IRS lines? I have found that the default for accounts is something like "Include in report but don't include amounts" (I am away from my machine or I would have better information on this). My way of ensuring I have these set correctly is to include the Tax info on the Chart of Accounts; you should see the line descriptions for each account there.
