That's correct, the update script is non-destructive so that it won't mess up your 2.2.9 installation. 

For the most part renaming apps in OSX is unwise: There's a fair amount of magic in things like scripting and launching apps with Finder's "Open With" that depends on the app name. But Gnucash doesn't use any of that stuff, so it's probably OK.

Just remember that changes to (some [1]) preferences and online banking settings in one version won't be seen in the other, so you'll have to do things like that twice. Be mindful that while both versions can read and save xml files, only 2.3 can read and save databases.
